I run a small community water system. We've had major pressure problems for a week. While we may have small leaks here and there it's nothing we can't overcome. Recently mid all these troubles our lake inlet clogged and when the water level got midway on the pitless the pressure dropped and the systems low pressure warning shut down the system. I was suspecting a bad check valve (which may be the case)but based on the above could the pitless seals be bad?

Sorry, I thought I replied to this. Must not have hit send or something.

The water level in the casing has nothing to do with the seals on the pitless. They should seal if underwater or not. Usually easy to see the leak if it is at the pitless.

The check valve only works when the pump is off. If you are losing pressure when the pump is off, even though no water taps are open, then a check valve can be the issue. If the pressure is low while the pump is running, the check valve has nothing to do with it.

A clogged intake can cause a loss of pressure and set off low pressure warnings when the pump is running. Best to sit and watch the pressure gauge at the pump and/or pressure tank while the low pressure thing is happening.
