Help?! Leak from New bathroom remodel

I had a bathroom remodel 2 months ago and then I noticed water bubbling in the paint below the toilet. I opened the drywall to find the images below. I'm not a plumber.

Can anyone share with what they think the problem is
Can anyone share what they think will need to be done.
Will the new flooring the bathroom need to be replaced?
What is the expected cost to repair?

Looks to me that the toilet was not set correctly- and/or flange - and/or wax ring. Or possibly one of the water supplies (toilet-bidet) is leaking.

Had they not caulked around the back of the bowl, the leakage may have been noticed long before.

Next order of business would be to remove the caulking from around the toilet and disconnect it to see where the issue is?

Is this something that just happens sometimes or is this an error because of how fast they got the project done? Do I have a right to be upset with them?
 
You guys are an awesome forum group.

The company came back out this morning and removed the toilet from the floor. Below are the pictures of the gasket and inside the pipe.

I took a bucket with water and poured it just down just the drain. The water dripped pretty bad through the previous hole in the ceiling.

They havn't given me a quote for the work...but are arranging for a plumber to come take a look at it tomorrow morning. I dont know what their plan is but it sounds like they plan to replace the Y drain with plumbing and somehow attach to the existing drain. My house was made in the 1940's so the plumbing is old...
If they start talking about opening up more of the walls to gain access to the drainage system, is that needed?
I dont know much about this...so it feels like it is going to cost me a fortune?

Also, when they cut the water off to toilet, water was spraying out of the inlet line in the previously made hole. I cut the main water off to stop the spray. When we turned it back on to show the plumber, it didn't leak. Was odd, I'll have the elbows replaced I presume.
