Installing a toilet, weird question about flange

We've got a house on an ancient slab (no drains, etc.) - actually on multiple slabs because the place was added onto a few times. I installed a toilet 5 years ago and the thing never leaked - but some water drained into a low spot on the concrete (from the kitchen, I think) and there was a soft spot in one corner. I've filled some areas with concrete and taken steps to avoid that happening again.... The toilet never leaked, and, I never screwed the metal flange to the plywood (why, I have no idea). So we're replacing the floor and the slab is so screwed up that the wood frame I installed and the plywood, on top, sit a little lower.....why? I have no idea. I had installed this combo PVC drain/metal flange five years ago - it' glued to the drain/sewer pipe with PVC glue. But, now, there's a gap of about a quarter inch - maybe less - between the flange and the plywood. I screwed the flange in and the thing seems completely immobile. I also though of cutting some hardwood, really thin, and putting some shims between the metal and the plywood. I'm worried about trying to get that whole thing apart without breaking the main drain pipe. I'll attach a pic. Will this work?
