hole in flanged sleeve of new sink fixture. Why?

I installed a new sink faucet today...well most of it. I did not do the new
sink drain part. You might wonder why, especially since the handles are
now brushed nickel and the the drain ifs still the 'old gold'...here's my problem

First, I noticed in looking at the drain pipe that the top part has holes in
it. Large holes near the top. I'm sure they're supposed to be there...but
why wouldn't water leak out from that? Would I need to do something extra
to stop water from leaking out...maybe there are holes in the current one
that are hidden by the sink?

Second, there weren't good (read: any) instructions on how to connect the
bottom of the provided drain pipe to the PVC trap. Currently I have a metal
nut that connects metal drain pipe to pvc, but the new drain pipe is plastic,
does that make a difference?

Currently everything works, just is mismatched...so I could leave it like this
instead of breaking things by messing with the old setup...
 
The flanged part you describe is the top of the drain pop-up assembly. Trash it. A new pop-up is included with just about all new faucets. Remove the old flange and install the new brushed nickel finish pop-up. It will connect to the inlet of the P-trap the same way the old metal assembly did. Seal the underside of the top of flange inside sink with silicone sealant and add some silicone around underside of drain hole in sink prior to installing the new pop-up according to the manufacturers instructions.
 
Do I need to do anything to 'cover over' the holes in the new pop up
assembly? I think that's what i'm most worried about...
